I'll explain it for Hot Heart without spoiling much Jon Snowisms:

Lyanna Stark (Ned's sister) Rhaegar Targaryen (Daenerys brother!) are supposedly Jon's parents. Which, I guess, would still make him a bastard. THOUGH, I guess, Targaryen's had multiple wives and shit, so maybe Rhaegar married Lyanna which would make Jon's claim to the iron throne over Daenerys.... but that's neither here nor there.
Supposedly he kidnapped her, but it's been alluded to other times that he loved her. When she kicked the bucket, in some tour guarded by Targaryen guards, she whispered something to Ned, probably "yo raise this baby!". There's more to it but that's the basic jist. With Ned without a head, and both Lyanna and Rhaegar dead, only Howland Reed, Jojen's dad, is the only person who knows what actually happened in that watch tower.

Personally, I think Robert's Rebellion would make a more interesting prequel than the novella's GRRM has written, if prequel TV show rumours are true.

He's already said he wouldn't do that since we'll get any information we might need from it from the novels themselves.

To add to what Cowboy mentioned in the theory:

There IS a huge chance his claim to the throne is bigger than Daenerys, it all depends on GRRM. We also need to remember that there was no man more honorable than Ned Stark. I mean he got beheaded due to his honor and was famous for doing so. Why would a man like that have a bastard when he has never expressed interest in things of the sort? If you remember Robert was killing everything that was a Targaryen that he could get his hands on, and since Jon actually looks more Stark than any of the brothers, possibly due to mother transferring her traits to the children like Catelyn with the boys and Lyanna with Stark. If you remember what Ned has mentioned before, he found her in a room full of blood and she whispered something before dying. So even more likely she died after giving birth. Speculations are that Dany and Jon Snow might eventually meet up and rule the kingdom together, as Targaryen's weren't weird with marrying relatives

ADWD cliff hanger spoiler:

To to mention that Jon died so technically, his watch is over, meaning when he comes back to life, he'll be free to bang Dany all eh wants. This is all dependent on Dany fucking doing something finally. Also, it's all a moot point unless Aegon VI dies.

ADWD spoilers:

I think most of us are expecting Jon to come back to life since the Night Watch specifically says "now his watch is over" once somebody dies and Jon has made it explicitly clear by almost leaving with the wildling army that he has more interest in honoring his family than protecting the wall. And yeah if Aegon is indeed a Targaryen his claim would be pretty substantial. But considering how so far they've played him out to be somewhat of a cocky/unrealistic kid I don't think he'll last for too long. Then technically Jon Snow would be a bastard still but a proper high family bastard so if he does end up taking over it wouldn't be too far fetched for the people of the North to accept a Stark child over a Targaryen.

More ADWD spoilers:

Don't they play him up as the opposite? It's been a while since I read it but I don't recall any arrogance or confidence in what he was doing and he was more so treating it like his duty. Didn't he specifically live among common folk to avoid what you just said?

Actually you make a good point. Should've chosen better wording and called him arrogant/unrealistic. I was just remembering the part where

he keeps insisting he should lead whatever march/attack they were gonna do and his adoptive father basically kept trying to insist he shouldn't while Aegon kept saying it's his duty and that he'd be fine

Hmmm... I'm not sure if arrogance is the right word there. Like I said, he believe it's his duty, so he wants to do it to its full extent. I don't think it's that arrogant considering that a King gains respect through things like that. And he has a lot of respect to earn.

Regarding Jon Snow's heritage:

I think it's made pretty clear that Lyanna Stark loved Rhaegar Targaryen and vice versa. Robert Baratheon's war was not one of vengeance for a wife kidnapped and raped but for jealousy over being jilted.

ADWD Spoiler:

Young Aegon is portrayed as something of a paragon. He's scholarly, respectful, brave, etc. As Sansa would likely say "A true King". Would love to see Dany from Tyrion's POV. Could be that she is bat-shit crazy yet because we've only seen her POV everything appears normal. I trust Tyrion's judgement on such things.

Also, don't want Red Wedding to happen but I am PUMPED to Margery and Joff to get hitched.

Episode 5 "Kissed by Fire" was good. Definitely a step down from the intensity of last week's, but that's to be expected. It was more of a setup episode, moving all the pieces in place for the next big events. They are doing a very good job of trying to emphasize important plot points for what's coming up.

Jaime/Brienne scene was probably the best, but Tyrion/Cersei/Tywin was awesome as was the execution of Rickard Karstark.

And WTF--the dead babies in Stannis' wife's quarters? Crazy stuff.

I thought it was a really good episode. It spent some time fleshing out the situations, revealing a bit more about some of the characters (though, I really wish Jaime Lannister would speak up a bit. His muttering always seems a bit too low). I liked seeing Tyrion's reaction to Olenna's 'browbeaten' comments, Robb's stubborn adherence to his father's ideals, the cracks showing with Stannis, the tension between Jorah and Barristan, Tywin being an incorrigible Machiavellian. It was all good stuff.

Though, it was funny to see lots of fairly extended scenes of conversation and monologue (and butts) for the most of the episode and then the whole Sansa/Baelish bit whizzing by in a series of quick cuts.
